If you like beautiful, refined, simple, immaculate cooking, Boulette's larder has a nice brunch. There is outdoor seating in the back of the Ferry Building. After brunch, you can stroll along the water, or though the Ferry Building stores.

If you're ever in Berkeley around brunch time, La Note has tables in a beautiful garden out back. Damn good oeuf a la coque, too.
Zazie has a nice back deck / garden area, and good brunch food.
Definitely one of my favorite brunches in San Francisco, and a fantastic place to sit outside on a sunny day, in their fun little patio. And the food is delicious (with awesome drinks, too).
The sun comes through the fog MUCH earlier in Dogpatch than anywhere in the city, so you can warm up with a thin crust pizza (w. an egg on top), great espresso or rosé. bonus: they have festival days in the summer where you might be sitting next to a roasting pig on the sidewalk.

One of my favorite spots for brunch or any meal for that matter. It's always soo good!
The place is quite, uh, rococo inside, but the back patio is beautiful. Great people watching (Laurel Heights moneyed crowd, including guys with sweaters over their shoulders). Pretty good brunch--menu is full of classic dishes, nothing groudnbreaking. Eggs Benedict is with housemade hollandaise, nicely poached eggs. Family run, pleasant staff.
This suggestion is almost the polar opposite of my other suggestion, Boulette's Larder.
Sam's in an American place with a capital A. It's in Tiburon right on the water, and it's not a place to go if you want complex or refined food.
You go there, you order a bloody mary, you order an omelette or eggs benedict or whatever and it's perfectly serviceable. And then you sit there in the sun, drinking your bloody mary, looking out at the boats on the water, and you think to yourself, "this is a good day."
